P0299 Related to Bypass Mod?

So I recently got a CEL with the P0299 code for "Turbo Low Boost" condition. I read up on the forum here that this would most likely mean I need a new turbo. Being that I'm still under the powertrain warranty, I decided to take it in to a trusted dealer to have it looked at. My only modifications are an MPFAB mount and the bypass mod.
I just heard back from the dealership. My service writer said that the code was due to a vacuum leak and that it looked like someone had tampered with the bypass solenoid (the bypass mod). So it won't be covered under warranty. I told the dealer that I made the modification and if their only reason for claiming that's the problem is because it's modified, then that can't be it. So he said he would throw a new solenoid on and if it fixes the code then that was my problem.
My question is, is it possible that the CEL is even related to the bypass mod? I did it a year ago and feel like the code would have shown up much earlier if I screwed something up. Plus the fact that the consensus on this forum seems to be that the P0299 code is related to the turbo. I have no problem accepting the bill if it's related to my mod, but i feel like they saw the bypass mod and just assumed it was my issue. Any insight is appreciated.

If there was a big enough leak somewhere in the line to the bypass valve, it could get forced open at around 5 psi.

Some have had the wastegate pin wear that the TSB mentions, requiring a replacement of the turbo/exhaust manifold assembly.

I believe one member has mentioned finding oil in their wastegate actuator and connected hoses that was caused by a bad PCV valve. This is hard to self-diagnose if you want to keep your powertrain warranty since all the wastegate hoses have witness marks.

Ok so you're saying it's possible that the bypass mod could be throwing the code then? I just wasn't sure that this code could even be related to that. I checked the hose connector I used to join the 2 vacuum lines before I took it in, and everything seemed to be fine but I didn't do any further testing myself.

Poo. I was going to do the bypass mod this weekend but I really don't t need anymore problems with my dealer/warranty. I'm already chasing a transmission leak that they refuse to fix... I can just imagine them jumping at the chance to not fix something over a modification.

The P0299 is an under boost code. Dealer tried to tell me I caused problems bc I had an ultraguage that was reading the codes!!!

After much debate, and about 3 additional trips in, I eventually ended up with a new turbo.

I believe the problem had been a stuck waste gate, but dealer messed up the repair and ended up breaking my turbo.
